Does KarmaFX have a way to split up the keyboard so that I could add bass FX to a sampler and then the higher notes would trigger, for example, a bass mute sample?
Hek, I wouldn't even use a sample, I'd just synthesize a bass mute, a simple clicky sound to mute the bass.

Yeah, the flute is a synth made with Vember|Audio Surge. Some kind of feedback algorithm + controlling frequency and distortion amount.
I wouldn't know how to recreate it in KarmaFX. But maybe it's just a matter of finding the right waveform? No that wouldn't work because the feedback algorithm adds a certain character that can't be reproduced by a simple waveform.
